Greater Manchester Police were called at about 2am on Thursday and found the body upon their arrival.
They are now trying to establish how the woman ended up on the motorway.
Police had closed the M66 northbound from Junction 1 to 3 and motorists were advised to avoid the area, but the road has now reopened.
